Steve, what map do you have already? What exhaust did you put on? These things are needed for correct advice going forward.

Yes, it will run like a bag of shit with an end can like that on. Pop, splutter and fart with no torque until 6-6.5 k when it will seem to take off like a rocket but in reality it will probably be making less power and torque than stock.
Shorty pipes may look good, (If you like that sort of thing.) but they have truly horrible harmonics for large displacement cylinder engines, especially those with uneven firing intervals and conjoined pipes like the CARC bikes.

Are you running the Termi with the dBkiller installed? You can make it a bit noisier by removing it. It won't run as well but you can try it.
The 1100 doesn't actually mind too much if you make it noisy. It is after all a 1960's design, although really closer to 1950's. It's a pretty crude device and I mean no insult by that. It's just a product of its age.
The 1200 is a completely different ball game. Try all the old school tricks to get more out of it, especially making it noisy, and all you'll do apart from pissing people off is make it rough, peaky and generally less pleasant to use.
