At idle the manifold pressure changes quite radically as the engine cycles. Try damping the feed with some form of screw clamp on the hose to smooth it out.
If one side isn't doing it and one is I'd think it more likely you might have a poorly sealing valve. Run a compression test and then a leak down test and compare the results for both sides.

The carb tune should have a restrictor valve on each pipe? Little plastic connector with a screw or thumbscrew on the side.
If you open them both you will see both columns bouncing up and down as each piston sucks. As you tighten them to restrict the air flow it damps the movement in the column.
Sounds like you have one side too loose

connect both carbtune pipes one at a time to the same inlet to compare. both columns should react the same.
