Feels like bottom end torque is stronger, in fact.
Is the throttle response slowed? - You might expect that if the throttle valve is furhter from the inlet valves...

No change in throttle response. Launches still terrify if you give it a handful. I was hoping to get Pete & Tony to ride it on the weekend for their feedback. Bloody weather put paid to that. I'll do a write up soonest.

Was the stepper motor a second-hand one or new?
Like the conversion a lot, but I think the Sport may be a bit more of a pain to do.

The stepper was used. I bought a set of complete throttle bodies of a Ducati 848 that had only done 15k km. $189 AUD, which is peanuts compared to €600@+ for a new stepper unit. ~€300 for a used one. 2nd hand Ducati stuff is cheap.
